createRotAxesFiles - generate explicit rotation axes files
Programs like spikeInit and stalkInit generate explicit rotation axes
files, which are then used during PEET alignment. Users can also
supply manually generated files by specifying yaxisType 3 (User
supplied csv files). In other cases, however, e.g. when using
yaxisTypes 0-2 (Tomogram Y axis, Particle model points, or End points
of contour, respectively), the particle Y axes will be implicit.
In these cases, createRotAxesFiles can be used to generate csv files
named fnOutput_Tom<N>_RotAxes.csv containing the per-particle rotation
axes. After alignment, createAlignedModel can then be used to generate
refined estimates of per particle rotation axes if desired.
CreateRotAxes will refuse to write (or overwrite) rotation axes files
if yaxisType is 3, indicating that such files should already be present
either in the project or tomogram directories.
The file name of the parameter file. See the PEET and alignSubset man
pages for descriptions of applicable parameter file settings. Settings
should be those which have or will be used for alignment and averaging.
